There is a scheduled outage that will affect nanoHUB.org simulation runs from Tuesday, May 15, 2012 at 6am EDT (10:00 UTC) until Thursday, May 17, 2012 at 5pm EDT (21:00 UTC). Probably the easiest way to save an image from the Jmol window is to use “Print Screen” on your keyboard, and then cut the part you want out in a graphics editing program.
Another option is File->Export->Export PDF… Then you are saving the file on the nanoHUB server, and you can transfer it to your computer via webDAV. See http://nanohub.org/kb/tips/webdav
