Probably the easiest way to save an image from the Jmol window is to use “Print Screen” on your keyboard, and then cut the part you want out in a graphics editing program.
Another option is File->Export->Export PDF… Then you are saving the file on the nanoHUB server, and you can transfer it to your computer via webDAV. See http://nanohub.org/kb/tips/webdav
