There is a scheduled outage that will affect nanoHUB.org simulation runs from Tuesday, May 15, 2012 at 6am EDT (10:00 UTC) until Thursday, May 17, 2012 at 5pm EDT (21:00 UTC). There is a good amount of information on the SIESTA mailing list regarding this topic. In addition, I would recommend the following blog post:

It might be the case that the nanoHUB version of this software does not provide enough versatility for this purpose.
