I had the same problems .tif images just dont seem to work for me. I can upload them individually or in a zip file, but always get some kind of Java error message. I tried 8 bit, 16 bit etc, didnt change anything. Neither did normal .DM3 files work for me. The only thing I got to work so far were .ser files outputted from FEI TIA.

Could you possibly send the .dm3 file that shows error message to me so that I can take a look at what happened there? I would suggest you to try to save the tif stack as .dm3 and then upload the file to the app, feel free to send me an email to chenyu.zhang@wisc.edu if you got any further question.
