Grain Boundaries modelling

I am using OOF2 version 2.1 that is provided for online use where the option to assign properties to interface material is not available, so I have tried to assign a group pixel to grain boundaries, but that is making the skeleton structure bad as the pixel region assigned to grain boundaries is very thin. any help to overcome this situation and be able to model grain boundaries without affecting the skeleton structure quality?
